I suspect that the onboard power control module J519 is failing and causing the communication issues but its just a guess.

After about three weeks of not being able to drive her, am at the point now where I just want to get in, turn the key and go.

There are so many connections and other things to check that I'm losing patience with the project and am more likely to break something than fix the problem I've been searching for.

With working full time, long shifts and a long commute, its between about an 80 week on average. I'm dependent upon dry weather when I'm not at work as the vehicle lives outside as it won't fit in the garage. In the NW of England we get more than our fair share of rain and this job is just dragging on with no real progress.

So have enlisted the help of a mate who is an auto electrician. He knows his stuff and has worked on my Bora/Jetta when it needed it.

If he diagnoses/solves the problem I'll get a picture of it and will update. Thanks to everyone who has contributed. I appreciate it.
 
Get a spare power module on ebay for 50$ and swap it to test. I don’t think it requires any coding. Swapping the ccm module with a used updated version (50$) fixed my always-on (led) third brake light and non working left stop/brake light.
Third brake light was always on (12v) even if you shutdown and auto lock the car. As for the left stop light the voltage was dropping from 12v to 0 on the bulb socket when you apply the brakes. CCM is on the right side (direction of travel). You might need both the power module and the CCM. No coding was required for the CCM.

The new pulley arrived on time, the alternator was delivered to a neighbour's house and the numpty courier didnt put a card through to let me know where it was. Am still waiting on the coupler, aka the world's small accessory belt.

Put the fully charged batteries back and took it for a spin. Got about 8 miles of town driving and the needle on the voltmeter dropped like a stone.

Yes it was still running smooth at such a low voltage.
 
Update

The auto electrician has been and he has diagnosed a bad alternator.

Kudos to JMC and Vw for life for getting it right.

It is likely to be next weekend before the job is done, but will keep updating.
If it’s the alternator then I win :)
I claim my prize. I was the first one to mention it. Now if it’s not I’ll be in a bad spot :) may be not as bad as the technician’s :)

I hear you. Am surprised they didn't reroute the exhaust gases from the manifold over it just for good measure.

Bench tested? Is that a thing? Lol It's come from Germany, freshly rebuilt with a warranty.

I've got two mechanics and the auto electrician here. Not sure what they did prior to installing but they were happy with it.

If I've been stitched up then it will be a one way ticket to the Fatherland to visit the seller and only one of us will see the next sunrise.

But, the alternator is water cooled. If we had put it over the turbo, it would have helped disperse the excess engine bay heat.

German engineering. It makes you wonder sometimes.
