I've driven for about 20 minutes and am up to operating temp.

Injector amount deviation cylinder 5
-0.53 mg/stroke
Injector amount deviation cylinder 2
-0.24 mg/stroke
Injector amount deviation cylinder 6
0.78 mg/stroke
Injector amount deviation cylinder 3
-0.06 mg/stroke
Injector amount deviation cylinder 4
-0.39 mg/stroke

I forget what acceptable deviations are on the 3.0 TDI but a spread of .78 on cylinder 6 to -0.53 on cylinder 5 makes me think something is amiss.

For the heck of you, you can run a solid Diesel Purge treatment and see if that fixes anything

Here's somewhat of a comparison to my injectors at a similar mileage.
Even though both you and @rgh0 are OK with that junk in your system, I would not be... there's a reason rust is in there, and even though the filter is removing most of it, I'd suspect some is still going through.....
If it were mine, I wouldn't be happy with it.

I am not sure I said I was Ok with rust in the fuel I just said the filter is doing what its intended to do and filtering out particles as intended. Will it remove all particles .... No. Can you avoid rust in fuel you purchase ... No. If worried about the effectiveness of the OEM fuel filtration system then there are lots of after market add on filters
 
Sorry Savage but you also did not understand what I was writing.... perhaps my grasp of English needs work also :)

I was not concerned about the filter picking up rust as all fuel has rust in it to some degree due to corrossion in the tanks and pipes in the refining and transport process. Some fuel is worse than others in particular in places like the remote Australian outback where water and rust contamination can be a major problem. The filter picking up rust is doing its job as intended and why it is there. If all fuel was perfect you would not need a filter !

I would be concerned if there is so much rust that the filter was blocking or if water was also present in the filter but that does not seem to be the situation with the OP
