Does anyone know if you can program the side view mirrors to fold in when you turn the vehicle off either through the vehicle or by using a VAG-COM?

No, sorry, can't be programmed to do as you asked. It can only be performed manually.

has anybody had problems with the motors or the mirror assembly break due to wear and tear yet? I have to turn mine in every day to get it in the garage (one car garage) and worry that these things aren't going to last. Should I be so worried?

I also turn the mirrors in when entering the garage. Three years on the 04 showed no problem. A year on the 07 same.
