Hello everyone. I recently purchased a 2008 Touareg V6 from my sister in law. It has 201xxx miles. When I got it, it would barely run and CEL was on. I replaced the spark plugs and #3 coil as it was corroded and had miss fire codes on that cylinder. Also, the engine had extended crank time before actually starting. I found the HPFP bad. I replaced it, installed new spark plugs, and replaced the coil pack. The engine now starts right up with no issues but it has a rough idle/miss at idle. You can feel it shaking the vehicle. If you rev it up it goes away until it goes back to idle. When the engine has warmed up, it runs pretty smooth. I then cleaned the MAF, replaced the air filter and replaced the PCV valve diaphragm. Still no change. The CEL hasn’t came back on since it was reset after changing the fuel pump. I don’t have a scanner to read data but wanting some input on where to start my diag. Thanks in advance.

You mention you don't have a scanner but you were able to see that cylinder #3 has a misfire code. :unsure:
Is the misfire still on that cylinder or did it move to another?

It had a CEL so I went to the parts store and pulled codes. It had cylinder 3 misfire. I posted pictures of the codes, spark plugs and coil pack. That cylinder coil pack was corroded. That’s why I replaced them. After I replaced all those components and the HPFP, I reset the codes. I’ve put over 200 miles on it since and there are no codes.

OK so you have no more codes but still have a rough idle at startup that settles out.
This is where a tool like VCDS from Ross-Tech would be helpful to see if you still have misfires but they're not bad enough, such as with the corroded coil, to set off a CEL.
My '11 would have similar symptoms that you have after I switched the type of gas I was using. I went back to using Top Tier fuel of the proper octane, actually 2 octane higher than required by VW because that's what's available by me, and I no longer have the rough idle/miss at idle at startup feeling.
So could it be gas related? Maybe. Could be a few things. Hard for anyone on the net to nail it down without some more info such as a proper diagnostic scan.
