With the non-stop rain here in New Orleans, my Treg has basically turned into a giant bathtub.
I've already unblocked the cowl and sunroof drains.
After reading some other posts, I'm going to reseal the roof rack tracks. What's a good sealant to use, a bead of RTV under the tracks and around the screws?
Also is there a drain plug for the trunk well?

@ThePheonx, I was looking for a drain plug, but I'm sure not if one exists for the trunk well. I might just have to wet-vac out the water.

@lgibson, I did clean the rear sunroof drains a while back, but we do have crape myrtles covering our parking spots at our house, which could be the source of the clogged lines. (I'm going to get someone to cut the trees back soon, since I care about the health of the paint and functionality of my cars more than those damn trees)

slee22, you are probably leaking water in from the roof tracks. Remove them, and seal both between the roof metal and the spacer blocks and between those blocks and the tracks, with 3M 5200 sealer. Also put sealer on the undersides of the screw heads as you reassemble.

As far as draining the water, you can punch a hole in one of the several plastic plugs in the floor of the spare tire well. After you solve the input problem, you can seal that hole with the bead of 5200. That worked perfectly for me on my former Treg, an 05 V6.

Ok of course it goes a week without raining after I reseal the roof rails...today it finally rained and it still leaks. It seems to be coming from the driver's side (the foam surrounding the air compressor tank is pretty wet) and then it dripps/flows down into the spare tire well. I resealed the rails with the 3M 5200 between the roof and the plastic clips, between the clips and rails, and in/around each screw hole. This weekend I'm gonna re-unplug the sunroof drains and see if that hopefully takes care of it.

That's exactly the water leak pattern I had, and the leak was at the aft end of the left-side roof track. Besides the roof rails and the drains, others have described leaks around the quarter window seals. Be sure to check for those with a high-pressure hose.

Today I cleaned out the already clean sunroof drains (tested them and the roof rails and both drain fine).
What I did find was, under the rear end where the rear sunroof drains exit, on the driver's side there was a second rubber drain. After I pulled that out, water gushed out. So I pulled the interior panel off and found that this drain should connect to the rear A/C drain, and it might have been twisted to where it wasn't connected. Now the question is: would the A/C "produce" enought water to flood the rear well? With the interior panel off, I couldn't find any source of water entry.

Well hear comes Hurricane Isaac...what better way to test the Treg for water leaks than in a Hurricane? :p

Isaac has moved on and it looks like I fixed the Treg "water feature".
It must have been the rear A/C drip since it should've been flooded with the 15" of rain we got at my house. I'm gonna keep monitoring it just to make sure.
 
I found the leak(s). One of them was at the rear A/C drain. The drain tube was misplaced. Also find out that the cover piece around the hatch strut was leaking. Once the pillar was out, i sit in the trunk and asked my friend to pour water with garden hose and it was very obvious where it was leaking from.

Cleaned out/ silicon and tested again. it is all good now.
 
Just adding to this old thread.

The pool in my spare tire well was coming from the blocked drain in the metal just below the hatch hinge. Cleared it out with a thick wire. With panels removed to do hatch struts, a quick spray with hose made it easy to see where water was pouring in (both sides).

Just had huge 2 day rain storm and all is dry.
